One year after the events in Aria of Sorrow, Soma is living peacefully, and believes that his powers have been lost. A woman who identifies herself as Celia Fortner, appears and summons several monsters. Arikado arrives to help Soma defeat the monsters, after which Soma absorbs their souls. Celia retreats, proclaiming that she will destroy Soma.
Prior to the start of the game, the two sisters, Stella and Loretta travel to Dracula's castle in search of their father, Eric Lecarde. After traversing through the castle, the two arrive at Brauner's lair where they find their father defeated. Seeing the two sisters, Brauner grabs them and turns them into vampires.
One day, following a flash of light, the stone at the base of the Mana Tree cracks, distorting time and space. The hero recalls that their friend Tess, who is a priestess, went to the Mana Tower to pray, and goes to find her. After reaching the tower with an Elemental in tow, the hero finds the tower is infested with monsters.

Upon completion, a Clavat cat-girl named Sherlotta rewards them with a personal crystal. The hero returns home to find a young village girl, Eryll, suffering from "crystal sickness". The hero then sets out to find a cure for the disease. However, he is unaware that outside his village lies a world where crystals are merely artifacts of the past and no longer exist.

Huang Lee, the spoiled son of a recently murdered Triad boss, arrives by plane in Liberty City with Yu Jian, a sword that Huang's father won in a poker game and has decided to use as an heirloom, to deliver it to the new patriarch of the family, Huang's uncle Wu "Kenny" Lee. Shortly after landing, Huang's escorts are killed by assassins and he is shot and kidnapped. The assailants steal the sword and, thinking Huang is dead, dump his body in the water. Huang manages to survive and informs Kenny that Yu Jian has been taken. Kenny explains that he had intended to offer the sword to Hsin Jaoming, the ageing Triad boss in Liberty City, as a means of securing a position as his replacement. Kenny is dishonoured and reduced in power due to the loss of Yu Jian, leaving him and Huang working to keep their businesses afloat.
The Harvest Goddess says she promised your mother that she'd make you work. However, she decides that your character is too lazy, and gives up almost immediately. The Harvest King becomes furious and turns the Goddess to stone. The sprites are angry, and insult the King even more, to which he responds by banishing them. He leaves just as the character wakes up. The Witch Princess appears and informs you that it is your job now to get back the 101 Sprites and rescue the Harvest Goddess.

You have recently moved to Zephyr Town to take over the run down farm on the outskirts of town, and hopefully with your hard work and efforts, the town's bazaar can be revitalized and become grand once again.
Long ago the towns of Bluebell and Konohana were friendly neighbors, joined together by a tunnel underneath the mountain that separates the towns. Eventually the towns started to disagree with each other on whose town had the best cooking cousine. As the villagers became more obnoxious with each other, the Harvest Goddess became more annoyed with them.
Kyle Hyde, a former New York City detective and now working as a salesman for Red Crown, has arrived at the hotel in his search for his former partner, Brian Bradley, and is given Room 215, a room rumored to be able to grant wishes. Kyle finds that the hotel has many mysteries as well as connections to his past, and begins to look into these further.

Depending on the gender of your character you can have multiple girlfriends/boyfriends throughout the course of the game (more than one at a time), you can host an exchange student by way of Wi-Fi, you can have your friends move into your dorm temporarily, you can form a band (each villager plays a different musical instrument ranging from the violin to electric guitar) and you can play with your favourite villagers one-on-one.

The DAS, programmed to respond only to Ashley's biometrics, contains a message from her father, claiming that he is waiting for her on Blood Edward Island.
